yes, it makes a significant difference. The more gain, the more noise the dark image will need to remove. same thing with regular images you capture. Any changes to gain, exposure length, or sensor temperature will have an effect on how accurate the calibration frames (darks, bias, flats) will represent and be able to remove the defects/noise in your good image.
I find it especially important on guiding cameras that run at higher gain.
