ffmpeg cannot do it AFAIK. In general you should use an application like AutoStakkert!4 to stack the individual frames from the RAW movie. That will produce a TIFF (or PNG if you want) that you can process further. to my best of knowledge (which, admittedly, is limited) FITS are not (often) used in planetary imaging.
