Yes, you do. ASIAIR does not associate an EAF with a camera. It should -- but the ASIAIR GUI is simplistic; it does not associate a filter wheel with a camera either.
When you swap camera, you also have to manually select the EAF and EFW that are associated with that camera.
To distinguish the multiple EAFs (I usually have one on my guide scope, and one on the main scope), you can append a short name to "EAF" by using ASIStudio (you cannot, as of v2.0, edit the name from the ASIAIR app).
The different EAFs will then have different names like "EAF (sct)", "EAF (fsq)" or "EAF (guide)", for example. Make sure the firmware of the EAF is up to date -- I don't know if older EAF firmware allows a name change.
